I've taken to emptying the contents of a pharmaceutical grade fish oil capsule onto the food of my daughter who is 3 and a half, but I'm questioning whether it is safe to give to my son who is nearly two.

Has anyone else any experiences with this?

Unless there are underlying allergies, there is no problem.

For my personal experience: In the "old days" I remember my mom giving me a spoonful of Cod Liver Oil every morning ever since I was able to swallow.

Aside from the mandatory gagging, there was never a problem.

The breaking of the capsule into the food is a much kinder and gentler way of getting all that good stuff into the body.

I was talking to the man who owns the vitamin store near me at home, and he says he started giving his 4 yaer old fish oil a few years ago, and the kid can't get enough of it now. Start them young.
