Since I've started Crossfit several months ago, I'm having joint trouble in my elbows and wrists. I can crack my wrists like one would crack knuckles, and I seem to have some tendon snapping going on inside my forearms whenever I contract my elbow real tightly. Handshakes now kind of hurt, too. Anyone had an experience like this? I first noticed this trying to do overhead squats, when I couldn't get the bar over my head for the shoulder pain.

A few things to try;
Ice your shoulder for 15-20 min 1-2 times after every workout. Its almost impossible but limit your overhead movements with the shoulder that hurt for about a week(just about impossible with crossfit).
Make sure you warmup the shoulder well before any workout.
The elbow and wrist, try some deep tissue or trigger point work in the top of the forearm.
The wrist is made up of two rows of four flat bones that can "slide". If one is out of place it can greatly reduce you ROM and can be the issue in the forearm.
