Recently I've been squatting deeper than I have before and my left knee is starting to get sore just below the cap. If you put your finger on the bony part (the cap) and then move down an inch or so, there's a softer part which feels like a tendon and which has gaps on either side of it before you hit bone again (I should have studied anatomy).

It's not too bad yet, just sore, but since I know that my "sore spots" become problem areas quickly, I wanted to get any advice. So far, I've been icing it.

Elliot,

massage your quads with elbow of the other side arm when sitting.

the soreness is a little below the red area in the first picture.

It's called patellar tendinitis. I have the same problem with my right knee after I run. The best thing for it is to rest but you can also ice down the area immediately after exercise to help reduce inflammation. Also, there is a strap(ChoPat strap) that can be used to put pressure on this tendon that is supposed to reduce pain and inflammation. I have used the above methods over the last few months, while not eliminating the problem, they have greatly reduced it.
