I've noticed that I can only get into a rock-bottom squat doing front squats. If I'm doing back squats I can get to about parallel, but if I try to do an unsupported bodyweight squat, I lose my balance backwards. I figure that this is some kind of strength/flexibility imbalance, but I need help figuring out what exactly is going on and how to fix it. Any advice/recomendations?

Thanks in advance.

Are you keeping your back as straight as possible? I found that with backsquats, a good tip is to bring your hands in as close as possible when holding the bar. This makes a better "shelf" by squuezing your traps together. Also, pointing your toes out slightly more helps a bit with going deeper, as it gets the hip abductors more involved. As I pointed out in another post, check out the pic on December 5th's WOD of Ryan atkins doing an overhead squat. Excellent example.
