First-off, the big thing you have to do, if you're going to do any squatting at all is make sure you're on a level supportive surface, barefoot or with stable shoes, and have your heels planted. Lifting your heels up even just a little can place undue stress on your Achilles. Unless you're experienced and have pristine form, I'd recommend against anything more than an air squat while injured, and even then keep them minimal.

I'll leave to more in depth things to the PTs, chiros and other qualified people on the board, but that's my two cents.
