I'm having a problem with my shoulders on pushups, but I can do pullups and dips no problem. I'll do my best to describe the area: During or after a workout that involves pushups, there's a lot of discomfort (more than just soreness) on both sides, about 2-3 inches above the tricpes, right at the top of my arms.

Any advice is appreciated.

Are you having pain in the back of your shoulders? How do snatches, press and push jerks feel?

No pain in the back, just this small area that could even be described as upper arm instead of shoulder. Haven't done any weightlifting in a while, only bodyweight stuff.

Tough to tell without an eval. I think it would be smart to see someone qualified. The area where you're having pain is consistent with impingement of some sort (biceps tendon, supraspinatus, bursa). These symptoms can occur with all types of overhead work, not just pressing exercises. Tell me a little bit more about what hurts besides just pull-ups (is it the kip, does it begin hurting at the start of each set, does it hurt later in the day, can you do a smaller amount of pull-ups without aggravating it?).
