Does it make a significant difference on the order of the exercises for the WOD?

Example: the WOD recently was 5 rounds for time of 400m run and 30rep 65lb Thrusters.

I started with the 65lb Thrusters because I was doing it in a Big Box Gym (BBG) and wanted to stake my claim, as it were, on the bar setup.

Only if you want to do it "as Rx'd" and compare your performance to others.

Changing the order changes the WOD. Nothing "wrong" with it...just creates a different animal.

It's fun to do them in different orders and compare the results.

They do often seem to be arranged in a certain way. If I ever forget the order, I just think about which would be worst and it's probably right.

For instance, nobody wants to do thrusters after running... so...
